Finally, the neonate was imprinted with the protocol from B1 and DNA from C1. However, the DNA retrieved in Rundown Protocol Alpha that would be used for this imprinting was actually corrupted, so the prisoners were sent back down to the Protocol Alpha area in C1 to re-retrieve this DNA. In B2, the neonate was depressurized and opened up for the neural imprinting procedure retrieved in B1. In B1, multiple uplinks were created to retrieve the protocols for neural imprinting (used later). Now that power was brought back to layer B, the Neonate processing could continue. In A3, they were sent to this reactor to start it back up. Now that the infection was clear, they could make their way to the reactor and turn it on.

The reactor was full of infection fog, so in A2 they powered up a generator cluster to turn on the centralized air purification system. Therefore, the reactor was required to bring power back to layer B. The next step of the Neonate processing was found in layer B of this sector, but the power was out. In A1, they resuscitated the Neonate and brought the HSU's status back online. After escaping sector 2 with the neonate, the prisoners were sent into sector 3 to start the processing of the neonate.

Prisoners retrieved this Neonate HSU from the 'crib,' a centralized and highly protected area filled with Neonate HSUs. The goal of Rundown 3 was the processing of the Neonate HSU, also known as the vessel, which was retrieved in Rundown 2.
